My initial reaction was, "Cool! Claire's thinking about Will!" But then I paid more attention, and I think it's a lot about Jon and his very messed up feelings towards Will.

To put the song onto a timeline, it would have to go right after Jon gets blinded, which means that Jon would be on the verge of accepting the fact that he and Stephen are a couple in everything but name. However, it is my belief that in doing so, he would also be forced to confront his crush on Will, and when he's sitting in the dark and Stephen's stuck in a staff meeting, wouldn't Jon's thoughts drift back to Will? Of course, he recognizes intellectually that those are lies ("Have I been telling lies to myself?"), and it is my belief that "hole me now you know/I am so afraid to love at all" is directed at Stephen.
